Hi. My team and I are trying to build an RTK capable drone for which we were thinking of using the Cube Blue along with the Sparkfun ZED F9P board. My question is, would the GPS be compatible with the Cube Blue?

As long as the autopilot firmware, eg: Ardupilot, supports it.

You can see if the device is listed in Ardupilot wiki. If it is supported, there should be a page of setup guide. Or, you can search if Ardupilot forum had someone talked about the device.
Furthermore, you can even look into the code and see if there is driver for it.
